Transposable element: mobile genetic elements of a chromosome that have the capacity to move from one location to another in the genome. Normal and ubiquitous components of prokaryote and eukaryote genomes. Prokaryotes-transpose to/from cell’s chromosome, plasmid, or a phage chromosome. Eukaryotes-transpose to/from same or a different chromosome. Nonhomologous recombination: transposable elements insert into DNA that has no sequence homology with the transposon. Transposable elements cause genetics changes and make important contributions to the evolution of genomes: Insert into genes. Insert into regulatory sequences; modify gene expression. Produce chromosomal mutations.

Transposable elements: Two classes of transposable elements/mechanisms of movement: Encode proteins that 1) move DNA directly to a new position or 2) replicate DNA and integrate replicated DNA elsewhere in the genome (prokaryotes and eukaryotes). Retrotransposons encode reverse transcriptase and make DNA copies of RNA transcripts; new DNA copies integrate at different sites (eukaryotes only).
Conservative (Non Replicative) Transposition In a conservative (or simple) transposition event, the TE is excised from its original location by transposase and transferred to a new position in the genome

Replicative Transposition In replicative transposition, the TE is nicked on a single strand. Simultaneously, the target DNA site is also nicked. This induces a process similar to recombination, in which one strand of the TE inserts itself into the target DNA site. Gap repair synthesis fills in the missing bases, resulting in a TE in both the original and target DNA.

Short direct repeats flanking the newly inserted element A very common feature of mobile elements is duplication of a short sequence at the target site. This generates short direct repeats flanking the newly inserted element. This results for a staggered cut being made in the DNA strands at the site of insertion.
How duplications in the target site probably occur. Duplication remains when element excises, thus the Footprint.

Retrovirus
Viral retroelements Viral retroelements contain long terminal repeat sequences at both ends of the element. They also code for both reverse transcriptase and integrase, which are needed for retrotransposition. Their ability to transpose intercellularly has not been observed in any other TE.
Non-viral-like retroelements Contain a gene for reverse transcriptase, as do viral retroelements. However, they do not appear to have any other similarities to viral retroelements.
Autonomous & Non-autonomous elements Non-autonomous do not encode a cis-acting factor (probably a transposase) needed for transposition. Autonomous elements do encode a factor that can act in trans to move coresident non-autonomous elements. Non-autonomous elements may derive from autonomous elements by deletion of internal segments, thus inactivating their ability to program transposition. Alternatively, non-autonomous elements may arise when two sequences arise in proximity by mutation to be sufficiently similar to the element's inverted repeat termini.
LTR retroposons Bascially, these are retroviruses without the env protein Retroviruses evolved from retropsons. They have the LTR and (usually) gag genes. LTR retroposons are often simple called retrotransposons
LTR (long terminal direct repeats) retrotransposons Retrotransposons move by a “copy and paste” mechanism but in contrast to transposons, the copy is made of RNA, not DNA. The LTR’s (long terminal direct repeats) contain all of the necessary transcriptional regulatory elements The autonomous also contain gag and pol which encode a protease, reverse transcriptase, RNaseH, and integrase. Reverse transcription occurs in the cytoplasm primed by a tRNA (in contrast to nuclear location and chromosomal priming of LINEs)
Non-LTR transposition The LINE is transcribed into mRNA (red). A part of this mRNA is translated into proteins involved in the integration complex, which binds to the 3' end of the mRNA transcript. Non-LTR retroposons Also called retroposons. They have the pol and gag-related gene, but lack the LTRs, LINEs (Long interspersed elements) LINEs are one of the most ancient and successful inventions in eukaryotic genomes. Upon translation, a LINE RNA assembles with its own encoded proteins and moves to the nucleus, where an endonuclease activity makes a single-stranded nick and the reverse transcriptase uses the nicked DNA to prime reverse transcription from the 3' end of the LINE RNA. Reverse transcription frequently fails to proceed to the 5' end, resulting in many truncated, nonfunctional insertions. Most LINE-derived repeats are short, with an average size of 900 bp for all LINE1 copies, and a median size of 1,070 bp for copies of the currently active LINE1 element (L1Hs). The LINE machinery is believed to be responsible for most reverse transcription in the genome, including the retrotransposition of the non-autonomous SINEs and the creation of processed pseudogenes Three distantly related LINE families are found in the human genome: LINE1, LINE2 and LINE3. LINE-1 The LINE-1 (L1) retrotransposon is the most abundant mobile element of the human genome. There are approximately 500,000 copies of L1 that comprises ~17% of human DNA. However, only ~100 elements remain potentially active. Because of their activity L1 can induce genetic diseases by insertional mutation in either coding or regulatory regions. Moreover, because of its high representation in the genome, L1 can generate deleterious genomic rearrangements induced by non allelic homologous recombination.

P element
P element !! there is a family of transposable elements known as the P element family. P elements refer to all elements related to the initial sequence cloned in D. melanogaster. A P element is an insertion sequence (transposable element) found only in Drosophila. Its mode of transposition is conservative, meaning it does not increase in number by undergoing transposition. However, this transposition is almost exclusively found in the germ line cells.
P elements are typical transposable elements, containing terminal inverted repeats and creating target site duplications on transposition. Autonomous P elements encode a protein which is probably the transposase. Hybrid dysgenesis results from activation of the transposition ability of dormant P elements. P elements are maintained in a dormant state by a factor present in P cytoplasm. Transposition causes a variety of genetic aberrations
Drosophila transposons ~15% of Drosophila genome thought to be mobile. P elements Hybrid dysgenesis, defects arise from crossing of specific Drosophila strains. Occurs when haploid genome of male (P strain) possesses ~40 P elements/genome. P elements vary in length from 500-2,900 bp. P elements code a repressor, which makes them stable in the P strain (but unstable when crossed to the wild type female; female lacks repressor in cytoplasm). Used experimentally as transformation vectors.

Функции мобильных элементов: взаимодействие с генами Встраивание в экзон – нарушение рамки считывания. Разрушение сплайс-сайта – пропуск экзона. Дополнительный сплайс-сайт – короткая форма мРНК Экзонизация – дополнительный экзон, возможно, с нарушением рамки считывания и/или стоп-кодоном.
Функции мобильных элементов: взаимодействие с генами LTR – усиление транскрипции гена и/или его альтернативный старт. Встраивание транспозона между энхансорами или регуляторами может приводить к нарушению регуляции гена, блоку экспрессии или оверэкспрессии. LTR, встроившийся перед протоонкогеном может вызвать его экспрессию и перерождение клетки в раковую.

Теломераза достраивает теломеру после интеграции элемента. При этом теломера существенно удлиняется.
Функции мобильных элементов: экзонизация Экзонизацией называется образование новых экзонов, включающих в себя часть или целый мобильный элемент. Экзонизация возникает, в результате образования дополнительного сплайс-сайта. Как правило возникает альтернативный сплайс- вариант мРНК. Если образовавшийся экзон полезен, отбор может отселектировать один вариант из двух или оставить оба.
Роль мобильных элементов: новые функции в клетке ID – элемент, только у грызунов, произошёл, вероятно из тРНК аланина. Не автономный, использует LINE1 для ретропозиции. ВС1 – это ID – элемент с добавлением специфического участка. Активен только в мозгу, только в гипоталамусе. Функция до конца не понятна, вероятно регуляция синтеза белков в дендритах нервных клеток. У приматов есть полный аналог BC1 – это BC200, расположенный в ином локусе, но так же активный в мозгу и сформировавшийся из Alu элемента.

Роль мобильных элементов в жизни эукариот. Мобильные элементы в геноме эукариот в основном являются мутагенами. Стратегии защиты клетки от активности мобильных элементов включают инактивацию транскрипции, блокирование трансляции, нарушение структуры РНК мобильного элемента. В принципе, эти механизмы работают по отношению к любому многокопийному гену в составе генома, за исключением облигаторных клеточных компонентов. Дополнительные уровни защиты от активности мобильных элементов включаются при формировании гамет. Это Piwi-РНК система и блокировка формирования яйцеклеток при обнаружении активности мобильных элементов. Помимо прямой мутагенной активности, мобильные элементы могут вызывать различные эффекты на экспрессию генов через взаимодействие с элементами структуры гена. Некоторые мобильные элементы были рекрутированы отбором на исполнение особых, специфических функций (например RAG система или BC1 и BC200, достройка теломер). Некоторые мобильные элементы имеют функцию внутри кодовой части или в окружении гена. Рекрутированная функция мобильных элементов в ORF части гена чаще всего является спейсерной сигнальной. Мобильные элементы, рекрутированные в функцию целиком, часто работают буфером.
